ISA Server is installed with IAG in order to provide firewall protection to the gateway itself and not as a fully featured ISA Server instance.
Technically you can mess about with ISA underneath IAG, but it then becomes an issue of supportability from Microsoft or your IAG hardware vendor of choice if things start to go wrong.
The new version of IAG, called UAG, runs the new version of ISA, called TMG. For this version, MS has provided the following statement of supportability which may help set the scene:

In most scenarios, you will need independent deployments of ISA/TMG and IAG/UAG to provide the full feature set of both products...
